Do most duathlon athletes use the maximal aerobic heart rate as a marker for measuring physical exertion while in training and on race day? Does this marker apply to running as well as biking?

Ideal training and racing would use the "maximal aerobic heart rate" also referred to as the LTHR. Obtaining that value is the problem. Running and cycling (and swimming) will have different values for each. You can estimate your LTHR by doing a series of timetrials described in Gale Bernhard's "Training Plans" book (pg 271) or Joe Friel's "Triathlon Training Bible" (pg 63-73). Be sure to record heart rates and Rating of Perceived Exertion at each stage as well as the grade and speed of the treadmill and the watts/rpms/mph values on a computrainer. The more data you can obtain the closer to "reality" your estimation will be. Have fun!
